I've bought from Lickton cycles, Rivendell, Nashbar, Performance, Harris, Cambria, and others. I find that Nashbar (despite their propensity to list stuff in their catalog that they are out of) has good selection & price.
I've not bought bikes online - just parts. I'm not comfortable buying a new bike without a test fit and ride. I'll take a chance on a used e-Bay purchase on the assumption that I'll get most of my money back (less shipping) on a resale if the bike doesn't fit me.

I have also purchased stuff from Nashbar and Performance and had good experiences. The majority of the cycling stuff I bought online has come from eBay (two bikes, two jerseys, shorts, shoes, computer). If you make sure to buy from eBay sellers with positive feedback and also do a little research on what they are selling, you will get great deals.
