If you are really only 3mm short of reaching the rim with the whole brake pad remove the pad and bolt and get a small grinding bit for your drill and cut the 3mm out of the excess in the slot. Three mm is a pretty small amount and unless you are using an expensive brake caliper there should be plenty of material for you to grind away without hurting the brake system. You just have to be sure to grind away the slot just deep enough for the bolt to slip down 3mm.

You're thinking of a "drop bolt", as seen here:

Since those are no longer available, you might be able to homebrew an adapter:

You might get away with grinding out the bottom of the slot on the caliper as Bob suggests, but the "real" solution is longer brake calipers. There's a couple made by Tektro that you should be able to find.

I agree long reach would be better but I have had to grind just a touch before on some short reach calipers. Still Nashbar has a set of long reach that are reasonable.

You can't get drop bolts anymore? Damn it, I KNEW this would happen if we re-elected Bush.

Yeah, well, next we're going to have mandatory index shifting, air-bag helmets, cats living with dogs...
