A couple of questions..
A couple of questions as I get used to my 7.4:
1) This is where my "newbie-ness shines"- when I am in a high gear and pedaling there is a rattling noise. Any other gear - there is no noise. I have attached a couple of images hoping you can "see" what gear I am in.
2) When braking - the rear brakes make a "scraping sound" and the bike does not stop as quickly. However, I noticed the wheel is marked up from the brake pads. Is this normal?

Sounds like your brake pads may be worn or out of alignment. Possibly there may be dirt suck in there, take off the wheel and check the condition of the pads. If you are not handy, a bike shop can fix it inexpensively.
Your derailleur likely needs adjustment too. More than likely the chain is rubbing against itself when moving through pulleys on the smallest sprocket. Have a look to see if there is rub. Again, if you are not sure about how to adjust it, see your local bike store.

I think your bike is fine and it is just noises coming through your headphones.

And, why is that new bike so dirty?
I suggest you take it to the dealer, and express your concerns. Likely small adjustments will make everything well. Ask what they are doing, so you can make those minor adjustments yourself.i

Had a rattle recently after changing tires and tubes. I noticed the chain rubbing on front derailleur so I adjusted it. I got the rubbing to stop but then started to hear rattling from back. Took it in to Trek Store and guy adjusted rear derailleur and had to make some minor tweaks to front and no more rattle. He even did it for free even though didn't buy bike from them.

It could be that you are in a high gear and "cross chaining" with the opposite chain ring. That will often manifest as noise.
