Rotors need truing every now and then. It's pretty simple -- with clean hands and a crescent wrench, spin the wheel and look for high and low spots between the pads. A little tweek here, a little tweek there, and you're spinning straight.
Pads should be adjusted to get the braking feel you desire, and not be used to clear an untrue rotor. That'll surely leave a frown on your face.
