chainstay protector installation?

I just got a spcialized chainstay protector and it has the little holes to fit around the brake/shift cable mounts. Do i take the cable out of the holder on the frame, install the chainstay protector and then put the cable over the protector? or does it go under, going under doesn't seem right but I don't have any experience with these things. oh yeah, and do new bikes ever come with a protective cover of that sticker-plastic, or are my decals just sketchy. thanks

The protector goes under the cable.
