Does an older bike mean cheaper?

I recently made a trip to my local bike shop and tried out their Gary Fisher Mullet. It was advertised as 2006 but as I can remember the parts were more towards the 2005 model. It had:

Candy Blue Frame
Manitou Splice Comp, no adjustments
WTB Speed Disc rims
Shimano EF-29 shifters

Those were the only differences I could list. The reason I'm wondering is the shifters and rims are from the 2005 model, but the 2005 model has lockout on the fork (the specs don't say it but the picture shows it). I'm quite confident this is the older model, however.

If it turns out this is the 2005 model, would it be appropriate to ask for a slight discount? After all, a newer bike would be worth more, right?

It is reasonable to expect a discount if it is a 2006 or 2005. Last I checked, it was 2008.

The MSRP of the 06 model was $600 and it's on sale for $400. How much would be an appropriate discount if it is the 2005 model?

At this price level an LBS doesn't stand to make a lot a profit, even less if it's discounted 33% already. My guess is that the discounted price already reflects the fact that it is an older model. If they offer good service and will take care of you with some free after-purchase tuneups, etc., give 'em a break and try not to get greedy with the discount.

OK thanks. I won't try and push it any further.

But, there is still one question that I can't figure out: I'm seeing pictures of 2006 Mullets with Speed Disc rims and Shimano EF29 shifters - but no lockout on the fork. Is it possible that the Gary Fisher site made a mistake and either the 06 model has those rims and shifters or the 05 model has the fork?

Possible, but more likely the old disclaimer 'specifications subject to change without notice' or some such. Production changes happen quite often.
