From the ferry, ride to Bklyn, jump on Shore Pkwy to Coney Island, then on to Sheepshead Bay back up Bedford to the Willy B to go back to Manhattan or over the Pulaski bridge to Queens and into Astoria, to the Triboro bridge to the Bronx, then back to S. Ferry.

FYI, You can take your bike on the NY subway if you get tired.
OH Yeah, DO NOT take the Triboro, Trust me.
Coney Island is a great destination.
Some ideas, Tour de Brooklyn, Tour de Queens, check them out at Transportation alternatives for June , July.
Also at TA check the Bike Month PROGRAMS
