I think looking at the climbing times, compared with the height of the 90's EPO era, it's safe to say that the current testing systems are making a difference, in that while there's no doubt that there are still dopers in the peloton, at least they're toning it down a bit.
Nibali's hollow victory is the only reason why he won't be immediately lumped with the past obvious dopers who could beat the tests : Armstrong, Virenque, Riss, Ullrich, Vinokourov, Leblanc, Zabel, etc.

Every GC winner in the last several years (Well, not if you count Schleck...) has placed very well in the ITT, most considerably better than Nibali. Contador won ITTs outright, beating riders like Cancellara or Tony Martin.
