LBS Says Frame is the same

I have a 2005 Specialized Roubaix Elite. I have doing minor upgrades, S-works carbon road bars, Ksyrium ES wheels, Specialized Toupe saddle and thinking about upgrading into higher end shimano sets, (or campy)...So I asked my LBS if that would be like "putting lipstick on a pig". He said that the year my frame was produced it has the same carbon composite of all of the other specialized road bikes except for the S-Works frame so I could upgrade all I wanted...Is this true or is this just a case of the LBS working a complusive upgrader?

It's highly possible. Most manufacturers save money by only producing a small number of frames and badging them according to the component package. I can't tell you for sure, but I wouldn't be surprised if Specialized only had 5 or 6 different frames. Some companies stick to 1 aluminum (low end), 1 carbon, and one aluminum/carbon, maybe a low end steel as well.
