reasonable upgrades for Trek 1500? Wheels?

My sweet wife is starting to ride a lot. She bought a Trek 1500 last year and this season rode the Seattle to Portland!

I'm thinking it would be nice to make her bike better; she likes it and getting a new zillion dollar bike is not possible right now. I'm upgrading the brakes as they are the one thing she isn't happy with. She already bought a new saddle.

But what else is reasonable for a bike at this level? I was thinking wheels, but really have to clue. The bike came with Bontrager Select
Suggestions?
