Yet another fit question:
Recently I participated in the BF group buy IRO frame. I had it built up using the fit and set up from the conversion I was riding previously. Both have 54 top tube and seat tube length is very close. The IRO does use a higher bottom bracket so my position may be up a bit more. The shop also set it up with an 80mm stem (100mm before). At first that seemed odd to me, but if the seat tube angle is steeper that makes sense.
Anyway, I'm having soreness in the neck. It is especially bad when just riding holding the bar. I get some relief when I stretch out on the bullhorns--kind of feels like being in the drops of a rode bike.
I guess my question is, if I'm to experiment, which is more likely the problem to address? Too short of a stem, or bars too low? The saddle/bar drop is seems pretty aggressive. Perhaps the drop is greater due to the higher bottom bracket. Unfortunately though, the steerer tube is using a fair amount of spacers and is cut down to where no more can be added. I have flipped the stem up and of course it is a bit better now, but still not right.

Here are two shots to at least see how the two bikes compare:
before: (I know the saddle is obscured but you can imply)
after (stem is now flipped up)

Try flipping your stem up first. It won't cost anything to try.
