diagnose the problem...?

i have this trek 2.1 that i got about ten miths ago and it has been making this grindig more like rubing noise that seem bo be enhanced by the accustics of the down tube on the bike.
the subject
trek 2.1 stock except for saddle

suspects

bottom bracket might be too worn off (isis has a bad rep)
brake calipers might be loose and rubbing against the rims. i had that happen after the first time i did the montrose ride
i am flexing the frame
but this are unlike because i have trued the rims and check the calipers and at 140 and 5'8" i am not really i can flex the frame plus i heard that when that happens gears shift automatically.

i left it at the shop tonight and they are going to check it out. i ask them what could be wrong but they said they were not sure they did ask me when had i bought the bike so i think the bb might be worn off. the sound is at its loudest when i am on the 50x14 or lower meaning 13,12,11 and with the non drive cranck arm at 3 o'clock.
