Do you mean that flip flop hubs are narrower? Because if its not the case I would build the wheel with the proper offset so what would not be a problem.

I highly recommend that crank/bb setup. It'll last you forever. It's stiff and brings you a different feel to the bike since the bb have external bearings cups. Definetly worth spending the extra 50$...
