Shimano rear brake problem.

I purchased a Univega mixte last year, and took all the components off and sold the frame. This year, I tried to put the Shimano brakes on my Takara Prestige (60cm diamond frame), and I realized that the rear brake was designed to have the cable from underneath instead of from the top, because of how the mixte frame is. Would it be a good idea to run a much longer brake cable from underneath, or should I try to find another rear brake? There doesn't appear to be a way to switch the brake around to have top routed cabling.
