The new Ultegra calipers were designed to be mounted in a fork and frame drilled for a recessed bolt. The frame you are using is probably not designed for this type of bolt, it might have been designed for nutted bolts that are longer and go through the frame.
To fix your problem we need pics, it may br possible to dril out the frame or change the calipers around to you can use them as nutted calipers.

This is the difference between the two types, the nutted type is much longer.

Again, we need pictures to tell you if these brakes will even work or not.

I drilled out the back of my peugeots brake mounts to fit the recessed kind. Not that difficult to do and it worked out just fine.

i have done all three of the above options with great success.
due to the tight area behind the rear triangle, this is what i would do:
use the front brake on the back with the concave washers and a nut
drill the back of the fork out for a recessed nut and mount the rear brake on the fork with a long recessed nut. you may have to cut the nut to the "perfect" length.
