Carrying a fuel bottle

I would like to carry my large MSR fuel bottle in the water bottle cage on the underside of the down tube to keep it out of the pannier. I usually leave the pump installed. I have hesitated cuz I think that would be asking for problems with dirt and other road debris getting into the pump. Anyone have any good ideas for a protective boot to fit over the pump. I dont really want to just wrap it with plastic.

also asking for problems if the pump thing extends into your front wheel, if it's a tight fit.
