The quick answer is, yes, there are compatibility issues. There are two main types of stems (quill and threadless). For threadless, there are two main steerer clamp sizes and two handlebar clamp sizes. There are probably some oddball sizes as well, so you need to know what you have and what you you are trying to accomplish.
