Online race registration
Where can I find online race registration for Boston, Maine and NH area.
There are almost none on bikereg.

Those three areas fall under the New England Bicycle Racing Association's area. They're at nebra.us. All USAC permitted races will be listed there as well as USAC's site.
Right now the BikeReg calendar is only starting to fill out. Lots of races aren't up yet. Plus I think there aren't that many races in Maine or NH. Boston... I believe there's a training series in Newton (Wells Ave) that's one of the anchors of the season. If you're further west then the Tues Night races at East Hartford CT start May 14.

Keep in mind that BikeReg is optional. Most promoters in NE use it simply because it's the "home" site, i.e. BikeReg is based on MA, created by racers from the area, etc.
USA Cycling would be the go to site for all USAC events. NEBRA mirrors the USAC events since NEBRA is a subset of USAC. There are a significant few events that are not USAC in the area. They appear on BikeReg but not USAC/NEBRA.
That doesn't mean that you'll see the full calendar on BikeReg right now. That's the key. It's a few days into March. You can't plan your season in March because some promoters don't even know if they're holding their event yet.
If you post a date range, a distance radius, race type, etc, then you may get a better idea of what's going to be out there. If you're looking for events in mid-March 2013 then BikeReg probably has a complete list. Looking for September? Different story. Road races? Crits? Cross? What are you looking for, when, where? This would help you find events even if it's not the question you posed.

I used some site for the Freedom Tour in Stirling NJ because they required using a different site. I think Tour of Somerville required a particular site too. But for CT/NY/RI/MA/etc BikeReg. I just wait for the events to pop up.

As for road racing in Boston, NH, and Maine, none of these areas are as strong as NY, NJ, RI and CT. Events of note (from the top of my head):
Boston:
Wells Ave Training Series, just got started, A, B, C categories, in Newton on Sunday mornings. Go to www.bostonroadclub.com for details. Join the Twitter feed.
Marblehead - April. Circuit race. May not have your category. Fills up fast.
Blue Hills Classic - April. USAC circuit race in Milton. May not have your category. Fills up fast.
Norwell - circuit race with a sketchy hill finish. Early summer.
Beverly Grand Prix - Mid summer mid-week pro level criterium. May not have your category. Great course.
Salem Witches Cup - Mid-summer pro level criterium. Huge party atmosphere. Beer tent.
TD Bank Mayor's Cup - End of season criterium around City Hall Plaza. I love ending my season with this race. NCC/USA Crits finale. Huge vendor area. Harpoon beer tent.
Also in MA but not Boston, Fitchburg Longsjo Classic omnium, Worcester criterium (new this year), NCC Tour of the Hilltowns (tough road race in the Berkshires).
NH: The only one I can think of is the Concord criterium, usually in early August.
ME: There is a road race pretty far downeast (Auburn?) in mid-summer and the Yarmouth Clam Festival circuit race in August.

Somerville used Sportsbase and Sportsbase is (thankfully) kaput. So did the Liberty Tour. Bikereg should fill the gap. Another service that is used primarily down south and out west is active.com, but from what I hear everyone hates it. Also, USAC is clearly trying to muscle in on bikereg.com's business. If someone with a clue of a business sense at USAC made the right moves, they could put bikereg.com out of business in a season or two. If you want to go to Nationals, you register with USAC.
