I don't understand the question. If you have a $500 bike and need a $100 tune up, is it worth it? You could go out and buy a $600 bike that is already tuned. Doing routine maintenence on a bike that is otherwise comfortable to ride, is always worth it.
As you pointed out, the cost of a saddle and pedals really doesn't belong in the equation either. I have replaced the saddle and pedals on every bike I have purchased. This is true whether the bike was new or used; whether it was a mountain bike or road bike; whether it cost $2000 or $100.
