My Merrill Continuum low-top hiking shoes work quite well with the clips and straps on my commuter. The uppers are Gore Tex so they're fairly waterproof, but an hour of rain will start to soak through. They're fairly dark, so they don't show scuff marks from the clips, and are stiff enough for good power transfer without being uncomfortable to walk in. The Vibram soles grip pedals well.
