Can I simply insert a 5 mm spacer on both the left and right sides of the S3X hub to make the O.L.D. 130 mm and have the chainline unchanged at 46 mm? If so, where should these spacers go? Just inside of the outer locknuts?

Assuming the axle is long enough to allow this and still engage the dropout, yes.
