Clicking sound: SRAM automatix or bottom bracket?

I just did some maintenance on my bike. It has an Alfine single speed crank going through a Shimano hollowtech2 bottom bracket. It has a SRAM automatix 2 speed in the back. It is built into a Montague folding bike .

There is a clicking sound when I pedal. It does not click going backwards, only when under load .
i thought it was probably the bottom bracket so I reinstalled it, regreased it, tried to clean some of the debris.

The clicking sound is still there. It is fainter than before .

Was the clicking sound the automatix all along?

Or is it still the bottom bracket? I noticed that some of the threads towards the inside, the thread further in and away from the outer edge, were worn. The threads in the middle seem fine .

This is also a mountain bike Shimano hollowtech2 though I don't know if it matters .

And lastly, it seems that some of the plastic spacers on the Shimano Alfine crank are a little loose sitting on that bottom bracket.
