Upgrading: Ksyriums to Cosmic and Dura Ace 9 to 10

I have been riding my trusty Trek 5500 since 2003, it had a double DA 7700 groupset 53/39 with a 13-25 cassette and a set of Mavic Ksyrium SL wheels.
I decided to upgrade it after those 5 years, so I made many changes, carbon handlebars and seatpost, Dura Ace 7803 triple 52/39/30 12-27 and a set of Cosmic Carbones SL.
However I like the new setup a lot, I have some problems with the noises.
I have to add here that the Cosmic Carbones SL is a 07 model and I didn't got it new, I bought it from a guy who do races and he used it for 3 races.
1. The Cosmic Carbones are noisy, in fact very noisy. My Ksyriums no matter that they were 5 years old are dead silent. The Cosmics have a permanent noise and even the clicking when you turn the wheel is louder. Is that normal ?
2. The rear wheel is not aligned the same as my Ksyriums, when I switch wheels I had to readjust the brakes as the left brake pads will be then touching the rim. Is that normal ?
3. The Dura Ace 7803 group works great I am very pleased, but I find the sound it makes when shifting metalic and more noisy than before. Is that normal ?
4. When I removed the 9 speed cassette I put in the 10 speed cassete using the Mavic spacer. I didn't use the shimano spacer that comes with the cassete. However this got me thinking. When you put a 10 speed cassete on a 9 speed freewheel you should put the spacer and as far as I know the Mavic spacer is to have its freewheel behave as a 9 speed so I should then put both space rings. Is that right ?

The Carbones should not be clicking. They do make a certain swooshing noise. If the spokes don't have enough tension they will ping.
You need both the MAVIC spacer and the Shimano spacer with a 10-speed cassette. With the correct spacers you should not need to reset the derailleur when changing wheels. Be sure that both rear wheels are correctly dished (rim centered).
