Any number of things. There are lots of places on a bike that can move if not tightened properly, and lots more that will make noise if they're bolted together without lubrication.

Start with the obvious:
Tighten the pedals and every bolt on and around the bottom bracket.
Make sure the bottom bracket itself is tight in the frame
Make sure there are no loose bolts on and around the handlebar
Make sure both wheels are tightly secured in the frame and fork
Check for loose spokes
Tighten the seat

If that doesn't fix it, go back through this list, taking everything apart and applying grease to every metal-to-metal contact point, and then reassembling with the correct amount of torque. Eventually you'll track down the problem.

I had the same problem and it turned out to be the stem/bar connection. Lesson: noises on bikes can be deceiving.
