Help me please!!!!
Hey guys i got a bike used off craigslist that was used 1 time, the bike is in mint condition but the only problem is the headset cups that get pressed into the frame look like there not perfectly square and they are not pressed in all the way it looks like....should i leave it?i dont know if its ok.....thanks

For some one who knows how to deal with bike repairs it should be easy to remove the fork and try pressing in the cups completely. But I wonder if something more is in this story. Andy.

For the moment leave it and adjust the headset as best you can. If there's no play, and no binding as you turn the bars through the full range, all is OK for now. In the event that the headset isn't fully pressed home, it will settle over time and you'll need to readjust the headset from time to time until everything is fully settled home.
There is the possibility that the fully seated headset will not seat evenly and bind on one side or the other. You can cross that bridge if/when you come to it. Likewise if the headset can't be adjusted right now.
The needed work, might include removing the cups and facing both ends of the head tube, so it's a shop job, but as I said, only if headset adjustment issues indicate that it's needed.

You don't say what the brand of bike is. If it's one of the big box store bikes then this is simply another example of why these bikes cost so little. If it's a more major brand then it would appear that there's something more serious at work. Like a welding burr inside the head tube perhaps.
You could simply keep adjusting things as suggested by FBinNY. Or you could help it along by taking out the fork and tapping the cups fully home with a couple of blocks of scrap wood and a hammer. But if the cup that isn't seated doesn't move easily I'd take it in and have the cups removed and see what is in the way. It may be that the weld bulged through into the head tube and is holding the cup from seating fully. Or there may be something else.

Bikes: Several, mostly not name brands.
Before you do anything, determine if it is actually a problem. If the fork turns freely without either slop or binding, the cups are aligned properly. If you can't adjust the headset without producing slop or binding, then you need to look at doing something.
