Gear grind
So I just purchased a Trek FX 2 and have been really enjoying it.
My only problem has been shifting between the 3 different speeds on the left. I am mainly in speed 2 as I was instructed this was a good starting point for newbies. But sometimes I switch to the first gear on the left for hills. The problem happens when I want to switch back to the 2nd gear on the left. Sometimes it switches but sometimes it doesn't and when it doesn't there's an audible chain grind so I immediately switch back to the first gear and try again after peddling some more. It will eventually switch over.
I always make sure I am peddling before trying to shift. I don't know what the problem could be. Any ideas?

If it's shifting just fine on the flats, but struggling to shift on the hills, it's because you are shifting while putting to much force into the pedals. You need to shift ideally before you get to the hills.
If it's struggling to shift even when pedaling easy on flat ground, you probably need your front derailleur adjusted.

Basically what everyone else said, but another possible reason could be trimming. So you can often with the front derailleur move it just a little. That allows you to cope with a big chain angle, like say small front to small rear, without the chain grinding on the derailleur cage. That would be done with like a half shift of the lever instead of a full sweep. Perhaps you aren't pushing the lever far enough sometimes to hit that full sweep ratchet?

I have a Giant OCR 3. It has three chainrings up front. I bought it on impulse in 2006 but I love the feel of it. I have since purchased more bikes and started using the Gianr for commuting. I have always had problems with adjusting them. Then! I watched the park tool adjustments on YouTube. The bike has never shifted better since they explained what all the screws do and how to adjust both front and back. It's quiet and it shifts perfectly now! Check that video out and have a screwdriver handy.
