I have ridden in all three (not commuted) and I don't think I could put Toronto at the top. I think Ottawa has a lot of cycling infrastructure and seems quite progressive and there seems to be a lot of nice places to ride from there but with the weather, I think Vancouver would certainly be tops and then you can get a huge variety of terrain as well.

FWIW, I commute daily in Burlington which is just outside of Toronto and I find it great. There are many options for me to get to work and when I feel up to it, I will go just a few Km north and take the country roads across the top of the city before coming to work. It's a great option and has a lot of hills, then if I feel less adventurous, I can take Lakeshore and go along the (flat) shore of Lake Ontario. Either route is great and keeps me off the busier streets. There are lots of bike lanes and paths here as well which again gives lots of alternatives.

Or if you're feeling ambitious, you could ride over the Malahat, the views up there are incredible. I just wish the shoulders were a bit wider.
