Trading in stock wheels when purchasing a new bike

I purchased a new Trek Domane at my LBS which comes with Bontrager RaceLite wheels. I want to upgrade them to a set of carbon wheels like Zipps which I plan to buy at the same store. My LBS will buy the Bontrager wheels but how much credit from them is reasonable?

I wouldn't expect much. Can you find a retail price for them? It would be really nice of them to offer you anything over half of that.

I doubt they will give you much just keep them for spares.

^ This. Stock wheels are usually crap, Bontrager ones doubly so, but it's useful to have a spare wheelset. If you really don't want them stick 'em on Craigslist, but don't expect to get too much money.
