I am looking online right now at getting some a whole clipless set(why they would call it clipless when you are actually clipping in, I have no idea). I am looking at the size of the shoes and it is up in the 40's. How do you figure out what shoe size you are. Any charts or anything? Also, is there any reason to avoid getting cheap pedals and shoes as in like 40 dollars( maybe already discounted though)?

"Clipless" means no toe clips. I agree it's a bit misleading. Check this link...International Shoe Chart.

Indeed they do. Consistency is not a given, neither between brands nor when compared to the shoe size you know and love with your regular shoes.
If you don't mind running the risk of getting the wrong size and returning 'em, go for the online buying. Otherwise, you can find shoes at your LBS for about $20 more (and $40 pedals that will work just fine as well) that you can actually try on and have right away, plus they should help you out with getting the cleats set up and mounted, learning how to use the pedals, etc. Seems like you might be in need of that help anyway...

Like most shoes, sizes vary significantly by brand. Either try them on at a shop OR ensure the online shop you use allows returns for size changes.

My size 40 Sidi Bullets are noticeably smaller than my size 39 Shimanos.

Any suggestions on relatively inexpensive pedals that enable you to use them as platforms as well. I am worried about being clipped in on some of the technical stuff. Any combos that anyone knows about either? I have looked at all the online places and read reviews from MTBR but I'm not sure that is enough to make my decision.
