Newbie Question

I'm attempting to assemble my first mountain bike and so far things have gone very smoothly, although I have a minor question I'm hoping someone can give me an answer on.
I purchased a Voodoo Bokor frame and all the cables run across the top tube. There are two sets of stops that I assume are for the shifting cables, but the stops for the brake cable don't look like stops; they're open across the top and wider than the ferrules and/or cable my brakes are using. Is there a larger sized brake cable that this is meant to accommodate and, if so, is there a way for me to get my cable to fit snugly in these spaces?
