twice I have had a similar clicking noise while pedaling out of the saddle. Once it turned out to be the bottom bracket. The other time is was the rear wheel.

The clicking sound on my Roubaix turned out to be the seatpost. Removed the seatpost, greased it, reinstalled it, torqued to spec. Clicking stopped.

...and people wonder why I wear earbuds. No squeaks, no clicks, no wind noise, can't overhear any comments on my hairy legs, or lack of a helmet (on occasion), or sacrilegious mix of Assos and Rapha. And best of all...I'll never hear it coming.

I recently bought a new Specialized Roubaix Sport SL4 (a little over 400mi on it so far over 3.5 weeks or so) and it's been making a lot of noise. Any riding out of the saddle (especially steep climbs) produces a clicking noise that goes right along with my cadence, and there's a rattling coming from either the shifters or the internal cable routing when I go over anything remotely bumpy.
I took it to the LBS to have them check it out. One mechanic thought it might be the headset and made sure that was tightened correctly - still clicked. Another mechanic thought it might be the bottom bracket. He took it out and regreased it - still clicking (and maybe some slight creaking now).
The sounds are driving me nuts and they're all I can think about when I'm out riding. It doesn't seem like a $2,000 bike should produce this much noise, but I feel like a giant pain going in there all the time asking them about it. They've been awesome and willing to help, but I feel like I'm being annoying. Am I being too picky or unreasonable?

front wheel spoke tension? (there may be a loose spoke) .... I had the same problem with my 1980's Condor whenever I stood out of the saddle climbing hills

Another thing to check are the wheel reflectors. No joke. Mine wasn't so much of a clicking but a vibration noise going over bumps. Took them off and good to go!

I had some noise on my SL4 -- which turned out to be my saddle creaking (but yours happens out of the saddle).
Anyway...I still get some noises but I don't worry about them. I just ride man.

+1 Many times I get freaking tired of the small clicks, creaks and whatnot. I try my best to remedy them. But if they're not too loud and abnoxious, I just git in the sadldle and ride. Also the "when I get home, I'll do this" thoughts are good but get left undone at times being tired after the commute and playing (or trying to play with) with a 3yr old toddler.

You know what, I just thought of this -- I don't get any creaks on my Roubaix on the indoor trainer -- just outside. And I crank some decent wattage on it inside.
I do plan on getting a trainer tire for my aluminum Fuji before the winter though...I just worry about the carbon on the trainer.

Just pinpointed the clicking in my Diverge. Not saying it has anything to do with your Roubaix, just that it can be something unexpected.
The noise was in sync with my peddle strokes, a loud ping or clanking.I was able to reproduce the sound moving my frame quickly side-to-side, so suspected it was something in the rear wheel triggered by the wheel flexing on the peddle stroke, and thought it was either the disk brakes or spokes.
The spokes are laced across each other and one tightly bends over the other - they are in contact. When I grabbed a pair and squeezed them and them they would ping as one slid over the other. So yesterday while I was riding I squirted water on each of these spoke crossings and that completely eliminated the noise. Apparently dirt would get in between them, act as a lubricant, and they would slide against each other and snap when the wheel flexed.

I get OCCASIONAL noise in the area of the saddle rails/seatpost. It's likely I over torqued the bolt holding the rails. I don't hear it very often so it doesn't bother me much.
The internal cable for the rear brake squeaks if I listen carefully while I squeeze the lever slowly on the stand. No noise if I squeeze the lever in a normal manner while riding.
Also, the michelin tires emit a low frequency-ish 'whoosh' or 'hum' while I ride. The original specialized tires were quieter but these michelins seem a lot quieter and seem to roll much more efficiently.
Also, the chain gets a bit noisy as it gets dry.
