If people can ride (&win) grand tours with stems like this on their bikes why can't you. It will look ugly for sure and that's the price you'll probably have to pay for buying a bike without doing proper due diligence. I just looked on Trek website and saw the stack difference between H1 and H2 is enormous.
I like the idea of swapping handlebars with ones with shorter reach too. That seems like the lowest hanging fruit without going to more extreme stem angles.
You also said "I feel fine on the drops, just not on the hoods for long." I mean if you have the flexibility to ride comfortably on the drops maybe you should work on your core and general flexibility.
No matter what enjoy riding this sweet a** bike. 2021 will be N+1 year for me and I am already going back and forth between Emonda and Tarmac. We'll see...

Stock Trek handlebars have a fairly long reach. Swapping to a more conventional compact model could bring your hoods in a cm or two easily without changing the stem.

A flipped up 6 or 7 degree stem won't look too bad, but I'd just try a 10mm shorter stem or bars with less reach. I notice new trek bikes often have 100mm reach bars and 80mm stems, which is the opposite of what I'd do. I use Easton ec-90 bars with an 80mm reach and a 100-110mm stem. If you feel stretched out, it's a reach problem, not a drop problem. I've dropped the bars 2cm all at once and had no problem. I'm old and have a 10.5cm saddle to bar drop on my latest bikes. That requires a -17 stem and 15mm of spacer on my latest frames with a 509mm stack. A -6 stem with no spacers would sit higher.

Another option for more effective stack is a Specialized hover type bar like the aerofly that adds 25mm of height. Not cheap though.

Had a fit and feels much better. Looks like i won’t need to replace handlebars or stem.
