Sometimes when doing squats I need to pop my right knee before the motion is comfortable, but that involves a lot more knee flexion than cycling. I never experience knees cracking or popping while cycling, however. I'd look real close at your bike fit.

mine can crack anytime and I can do a particular crack which feels as though there was a movement of about 1/4" literally

Never pop any joints but my knees can be strained if I playing baseball catcher's position. Can not handle more than 15-20 seconds in that position so I avoid any sitaution which could put me in a similar bind. Now my lower back, does not pop or creak, is different since it hurts a bit. By the way I have SpeedPlays pedals. Knee problems do run in my family, I am just very careful not to over extend my knees. Good Luck.
