Right lateral knee pain, whats going on?

Hi, Im new to road biking, been mountain biking for a while now, but after rides i have a lateral knee pain localized near the fibular head. the pain isnt that bad, but id like to figure out what im doing wrong that causes the pain. My bike feels like its the right size for me, its a 54 and im 5'9.5 pedals are ultegra spd-sl and shoes sidi genius 5.
Any ideas?

Short answer is your clipless isn't adjusted properly for you, and your riding style may require float. There are 2 cleats, one of them is fixed, the other has float. I forgot which (cause I like to be able to walk with the shoes, I use MTB spds)

Try riding your MTB again, without being clipped in, and pay attention to whether your foot moves as you pedal. That might help determine whether your pedal style needs lots of float.
