Not sure what aligning the crank is, nor how I'd hide the tube stem. AS for flipping, I think I've got the gist of that from reading about it, but I've not seen any pics, so I can't say for sure. I have no garage, hence the no white garage door. New house in March, though, so it won't be an issue anymore.
AS for the color, I like it. Hopefully I'll continue to like it for a couple of years. Time will tell. lol.

You can align the crank to line up with the frame tubing. You could have either aligned the left side crank with the err... horizontal part of the rear triangle (what's it called?) or you could have aligned the left crank with the seat tube. In either way, your left crank would be invisible, resulting in a nicer picture

Is that a stock or project one color?

Yeah... When I bought it, I wasn't sure about the clipless pedal thing, so I didn't get them. The more I ride, the more I think I'd like them, though. And only one water cage, because I didn't think I'd need two. I ran out of water yesterday, though...

Oh, and that's a stock color.

I recently upgraded to clipless pedals after holding out for many years. I'm loving them for riding, but finding them a pain when I have to start from a stop in traffic.

I rode my 10-speed for many years without any water bottle cage. Now it doesn't seem possible. I always ride with at least 2 water bottles. (My tourer holds 3.) On my standard rides - about 30 miles - I usually finish the first and am started on the second by the time I get home. On really hot days I'm close to finishing the 2nd.

As for the color, I'm usually not very picky, but I'd have a hard time buying a lime green bike, even if I got a great deal. Of course, my stylish 21-year-old daughter would tell you that the last person anyone should ever talk to for advice on colors would be me. Also, my stylish 6th grade female students assure me that lime green is a very happening color these days.

So don't listen to me. Enjoy the bike in all its glorious green-ness. I like it. Congratulations!
