Help me Decide. Pick three bikes (Any help GREATLY appreciated)

Notices
Road Cycling “It is by riding a bicycle that you learn the contours of a country best, since you have to sweat up the hills and coast down them. Thus you remember them as they actually are, while in a motor car only a high hill impresses you, and you have no such accurate remembrance of country you have driven through as you gain by riding a bicycle.” -- Ernest Hemingway

Which ones have you ridden so far? Go and RIDE the bikes and you will not have to ask for any advice. Many people will tell you to get bike X because they have one and want to justify their own decision. Now go to all of your LBS in your area and go ride them ALL.

I agree with Joe re: trying them out to see what you like best. Also, not knowing what type of riding you would use it for (racing? long distance charity rides? weekly fast-paced club ride? etc????), I don't think anyone would be in a position to choose an appropriate bike from that list....some of the bikes you mention may or may not be a good fit based on intended use.

The Felt, maybe the Madone but definitely the Felt. Or check out an Orbea Orca. I Like the slick bikes.

let me just say this... i used to work in a bike shop so here's my opinion on every single one

Trek Madone 4.7 - nice bike, but for the money i'm not in love. to be fair, i only rode it to make sure the shifting was all proper, but i don't like trek's. the 6 series though...
Giant Defy Advanced 2 - not a fan of the relaxed geometry (but if you're into long distance comfort, then you could definitely do worse)
Scott Addict R-3 #3 - like i said, real cushy bike... didn't get to ride it enough to make a real opinion
Cervelo S-1 (w/ SRAM Setup) - never tried it
Gary Fisher Cronus - have perhaps the wrong impression that gary fisher = mtb manufacturer
Cannondale Six Carbon 3 #1 - again, more of a relaxed geometry. i tried the six carbon 5? from 09 though, fun to ride.
TCR Advanced 3 - let's just say this is the bike i would get if i had the money (well... tcr advanced 1, but you get the point)
FELT F5 Team Bike #2 - saw one of these for like... 2 hours in the shop and just loved the design. never got to ride it, but it blew me away aesthetically
Cannondale CAAD9-1 - i ride a 09 caad9, and have absolutely 0 complaints
Specialized Roubaix Comp (w/ SRAM Setup) - again, another comfort bike (a bit confused as to the mix of geometries you've picked, why no tarmac?)
GTR Expert Carbon - never seen this one, so no opinion

Just go to the bike shops and leave the plastic/cash at home and go ride the bikes and report back. Don't listen to any of us as far as a brand name. It comes down to what you like and what components you are getting for the money. Once you ride the bikes (in your size) your search will be narrowed down. Also, when you are bike shopping you are also bike shop shopping.

So the Gary Fisher, Specialized, and GT are definately out. I'm really surprised the Madone 4.7 only got one vote, and I'm surprised the Giant Advanced Defy 2 wasn't really listed at all.

I talked to my local bike shop yesterday and found out he wasn't selling Giants anymore because of an issue with another bike shop. And he told me that he's now selling Scotts, which he said really had an edge on other manufacturers technologically. He said if I wanted to stick to Giant... go to the other shop and get one of the defy models. The Addict R3 is the only bike that's really in my price range for the decent quality, so I was relieved to see some votes for it. I really like the Cannondale Carbon 3 too.

I'm really surprised with the Madone though. Why is it not very popular with people here?

FWIW
I just purchased a gently used 2009 Roubiax Pro SRAM. Just setup last night and did a short 6 mile shakedown run after work today. I have no idea how it compares to your other listed, but IT IS NICE!
