It may change or reduce the benefits, but it doesn't "negate" the benefits of cycling specific shorts. You try going between wearing jeans, wearing cycling shorts, and wearing cycling shorts without underwear, and I'm sure you'll find that wearing jeans is not at all the same as wearing cycling shorts and good underwear (like underarmour).

I used to ride with boxers under my shorts. I've been riding commando style for about a year, so much better.

I walk right into the shower with my gear on. Socks and shoes come off though. Rinse and hang. Dry the next day. I find it kind of absurd to not wash it every day or claim it takes some effort. It takes an extra 3 minutes in the shower, tops.
Every few days I use Forever New in the sink. Great stuff.

I already wear my heart rate monitor into the shower so I can wash it, so it's easy to also do the shorts while I'm in the shower.

I don't wear anything, but I have in the past because the commando thing was hard on my boys. I've gotten some bibs that are tighter and more supportive. But for comfort reasons I understand why people might wear a speedo or something similar. I find chamois to be painful sometimes..

There is a separatist group of male cyclists who encourage female cyclists to wear undergarments(we prefer thongs) with their riding shorts. We love visible panty lines!
