No real hills in the Rochester area. The trick is to just go for miles and miles along the Erie Canal.

First off we flew in and out of EWR (Newark), not JFK. No customs issues with the bike assuming that it's your own bike that you brought from home. They want to charge customs duty if you purchased it abroad. Continental charges $100 each way to transport the bike, they charged that going out to Greece. But coming back our connecting airline was Aegean Airlines (we flew them from ATH to HTR), they don't have a fee, they checked the bag through to the Continental HTR/EWR flight, so there was no fee on the return.

By the way, from where we live, EWR is a zillion times easier than JFK, and the passport control lines were 1/3 as long, but it did help that we came in @ 10PM at night.
