New wheels, not sure where to start?

Right now I ride a '08 Trek 1.2, pro fitted. I'm mostly happy with the bike for now, but in the near future I might want to upgrade the wheels. I have Alexrims AT450, and they've held up fine so far... no broken spokes or anything of that sort, but it's a bit rough. Will better/lighter wheels give me a better and more comfortable ride? Are lighter wheels just as strong, or is there a trade off between weight and strength?

If it's ride quality you're after, tires will make a bigger difference, but for wheels, a lower profile rim will make for a softer (but less aerodynamic) ride quality.
