Compensation for fit

I just bought a set of new shoes. I used the ergon cleat tool and have my cleats positioned on the new shoes nearly identically. The only difference is shoe stack height. The new shoes have a 1/8" less of stack height compared to the old ones. What is the correct way to compensate for this lower shoe stack height?

My common sense would say to lower the seat 1/8"

More than likely you could ignore it for the first half hour and the perceived problem will just disappear!
