It can be hard to recognize I slightly bent or twisted rd, but either will definitely cause the problems you describe. That would be my guess (assuming your mechanics are competent)

Don't adjust the limit (H/L) screws for this type of adjustment! As long as those were properly set at the shop you shouldn't need to touch them. Take the bike to the shop and ask them to explain...

I don't think so, but others might disagree. Also BB7s are nowhere near bottom of the line, a set with some matching avid levers should be a nice upgrade for you.
