Check for proper chain wrap at the cassette. A B adjustment screw thats cranked in too far and is pulling the derailleur too far rearward can adversely affect the chain/cassette engagement.

Since you asked:
Change the RD cable housing whip to wound stainless.
Shorten the rear brake cable housing. Having it go forward before it loops back towards the bars is awkward looking....

3x9 is one of my favorite gearing setups. You're crankset will likely run fine with a 9speed chain. The vintage triples I've run with a 9speed rear have never proven to be an issue.
