Ok, so the area shown is on the NDS side, and mostly rearward facing.
At the 11:00 in the picture, there appears to be more cracking that hasn't flaked off yet.
It is quite likely that Trek added a little body filler of some sort before painting. So, when it flakes, it looks deeper than it really is. Differential expansion between the aluminum bottom bracket and carbon tubes could impact the cracking.
What we can't tell is whether the bottom bracket is moving.
I'd probably put it back together and ride while trying to observe whether the bottom bracket is moving, and the flaking expands, or more cracking develops.
