Is there a nice bike route from NY City to Ithaca, NY?

Are you looking for the most direct route possible, or one that's relaxed and scenic? If the latter, and you have time, I would do NYC to Albany along the Hudson, then to Rochester along the canal trail, and then down though Canandaigua to Ithaca along route 96.

If the former, then using NYS Bike Route 17 to around Sayre and then heading north to Ithaca is probably your best bet. I've never done 17, but the other NY Bike Routes I've ridden have been generally pretty good.

What if speed is goal? Would you make any modifications to route proposed on Google Maps?

Sorry, I'm not particularly familiar with that part of the state. But since it looks like Google would route you along Bike Rt 17 for the last half of the ride anyhow, in the absence of any more local knowledge I would just do it for the entire ride--it's a defined bike route, after all. :-) And it's only a couple miles longer than Google's first route.
