? for S&S owners/Hard case + deep rims?

I've looked but not found the exact answer to this.
I have a bike built with S&S couplers. I have traveled with it several times. The last time, I guess I didn't pad things well enough, and the teeth of one of the couplers gouged my rim pretty nicely. At least, that is what I think happened.
Now, I am thinking about another trip, but would love to take my carbon wheels this time. So my questions are:
Has anyone packed deep carbon rims into the hard case? Mine are not 60mm+ deep (about 50mm), but deeper than my Open Pros, to be sure. Any problems?
Any tips to make sure the same thing doesn't happen? I'm thinking of duct taping a washcloth around the couplers. That's all I can think of.
