700c Disk Wheels
I posted this over in the commuting forum, but realize you all might know a bit more on the topic.. I am looking to pick up (or have built) some 700c disk brake ready wheels and am looking for some suggestions.. I would preferably like to spend less than $400 and will be using them with >28c tires for commuting with panniers and light touring. Any suggestions are much appreciated!

What is the width of your dropouts? (The distance between the two points the rear wheel attaches to your bike, where the axle sits)

What make model and year bike are we talking about here?
130mm spacing is the road standard. There are not a lot of hubs made with 130mm spacing designed for discs. At least, that is the impression I have. Someone will probably get on here and tell me I am full of it in about 5 minutes.
135mm spacing is the MTB standard. A lot of hubs are made with this spacing and disk mounts. 29er wheels would be a good choice.
So, based on your frame, you have more or less options.
Although, some frames (Surly, others) are built with 132.5 mm spacing so you can use either/both(but not at the same time)

Sorry, i should have mentioned that.. The rear drop outs are 135mm so mountain hubs are great!

29er wheel are great and should be easy to find/build/buy. I have a set of wheels with ~23mm rims. So the smallest tire I can run is probably 25mm, which I am using with great success.

The default option would be:
Hubs: Shimano Deore, SLX, or XT (based on how much you want to spend - more expensive = lightly plus better quality bearings).
Rims: Mavic A119, A319, or A719 (I probably wouldn't bother with the 119, the 719's haven't performed any different than the 319's for me, so I'd go with the cheaper 319's).
Spokes: double-butted (2.0 / 1.8 / 2.0)
