Clicking once per rotation is often a sign of loose cranks. It is very common on a new bike.

If by 3rd gear, you mean the large chainring (the big one up front), it showed up there first simply because you tend to push harder on the pedals when using that chainring.

There should be an allen head bolt in the middle of each crank. Tighten those suckers way up.
