Will comfort come with time?

I've read a LOT on fit, and am pretty sure that I'm close. I can lift my hands off of the drops while I'm riding without moving forward, and my saddle height is pretty much spot on.

The only thing that usually ends up bothering me is my saddle. I've tried many different saddles, some more comfortable than others. At the end of the day, my arione and toupe aren't too bad, but I do need to stand up every now and then and re-adjust to stay comfortable. I'm not getting any numbness now that I have better saddles and have them adjusted pretty level, but pretty much no matter what I'm riding I'm happy to get off the saddle after ~2 hours.

I've had stiffness in my lower back too, which also seems to depend on the saddle and usually only shows up after 3-4 days of riding in a row.

I do have bibs, clipless pedals, etc...

I guess what I'm wondering is if I'm just getting used to riding a road bike. I've ridden far more this year than in the past, but I've always had bikes with fairly aggressive geometry and some saddle to bar drop. I've been riding road bikes for a few years and am a little bit disappointed that I can't ride 40 miles without feeling a little beat up.

Do I just need to keep riding and HTFU, or is there something I'm missing? Could tire pressure have anything to do with this?
