I have seen axles like that before. I can't see a reason for it but I suspect that it's some manufacturing effect.
Just dug one out of my parts box, the flattened section is very precise looking, possibly even machined. It may be to give a little extra clearance during assembly.
I don't think it is from a problem with your hub.
