Do you have a cyclometer on the bike? Are the pickup and magnet front wheel mounted. If the pickup is close it may be tapping the magnet each time around. Also, some pickup reed switches make a clicking sound each time the magnet passes even if they don't touch. Usually this noise is very low but it can be noticable.
